Honestly, I haven't tried freezing them. They do get better as they age, so maybe cook them first? As far as I can tell, the only reason for the last cooking of them is to earn it all up together and melt the cheese (since the ingredients were all cooked separately already, so you could pregnant do either. sorry I'm not more help!
